As it's already set in the tool, do not remove it Offline (image), only Live after install.
And then have in mind no other appx file can be installed once removed.
I stumbled on this as well with my LTSC experiments. Since I DO want the Store and want to run games, I noticed that the newly created WindowsApps folder on my Game SSD is also forcibly encrypted.

Even if EfsSvc is just disabled, appx install breaks, so it's a Windows feature.
If someone finds a reg key to disable that, we might be onto something.
This depends on which Apps are downloaded. Encrypted apps (.eappx & .emsix) will be installed using EFS to provide a tamper-proof solution.
You can't hack or copy files from the encrypted app folders after installation.
Store apps may be distributed in either format. If you sideload only non-encrypted packages, then EFS can be disabled.
