Should I delete updates that are superseded?

Use Updates page toolbar - Update cleanup - DISM Compatible, and it will do it for you in a polite manner.

Yes, it's recommended, but Windows will do it on idle in the background anyway over time, this is just if you want a bit smaller image.
Do it with the initial integration, not the subsequent sessions as updates/configs lock packages on an not yet installed image.

Afterwards, it seems that did not pay off.

I downloaded and tried to install a cumulative update named KB2032303 and it says files are missing.

Should I turn the option to delete superseded files back on "off?"
 
What update is KB2032303 (and target Windows)? Are you typing it wrong?
 
KB5022303 is Jan 2023's monthly update for W11 22H2. You didn't answer if that's the correct Windows.
 
It is; I am using Windows 11 as I speak.

It's the cumulative update all right.

Never mind though, I disabled DISM-compatbile cleanup and everything's fine.

I would add that I deleted the directory of the Windows files for NTLite to work on and recopied an old one, one that had the superseded entries.

Then I unchecked the DISM-Compatible cleanup.

Don't remove NTLite's temp folders or files. Instead use File / Settings, and erase folders.
If you don't use the panel, NTLite will get confused.
