Will registry changes that require permissions in a running system, be applied successfully in NTLite?

I have a small number of registry changes I make to HKEY_CLASSES_ROOT in a running system that require changing permissions before applying them (appearance-related stuff in File Explorer). If I integrate them with NTLite will they be applied successfully?

Yes, you can change HKEY_CLASSES_ROOT with NTLite.

You can also integrate them directly into HKLM\SOFTWARE\Classes

I forgot to mention. In my personal experience, some theme-related keys do not work if applied to the iso directly. They have to be applied post install using a trusted installer app like PowerRun and followed up with a reboot (restarting Explorer was not sufficient). I discovered this a number of years ago on Windows 10, so I don't recall which keys.

To choose a theme (a custom theme, for example), dark or light mode, etc..., it's all good in the image.
But indeed, some keys need to be "merged" after installation (Windows resets them to default or recreates them during installation).

When I get on my system... I've actually got 99% of my theme loaded via reg edits... I've found if separating reg edit via machine, user etc and integrating, they almost always are applied vs just throwing them all together in a mishmash reg file... Putting these same edits via mixing user/machine together was hit and miss... Hope that makes sense

Thanks for the comments. Just to be clear, my .reg files don't have anything to do with themes. They're for changing some context menu items and for removing things in the Navigation Pane when using File Explorer (Favorites, Control Panel, etc). I like a minimalist look.

You shouldn't have any problem applying those with NTLite. I have similar .reg files.
